Tippy’s Technical Blueprint: Automating Drug Discovery with AI Agents

TLDR: Tippy is a multi-agent AI system for automating drug discovery labs. It uses a distributed microservices architecture with specialized agents (Supervisor, Molecule, Lab, Analysis, Report, Safety Guardrail) coordinated by OpenAI Agents SDK and integrated with lab tools via the Model Context Protocol (MCP). Deployed on Kubernetes with robust CI/CD, it enhances efficiency, scalability, and reliability in pharmaceutical research.

Artificial, Inc. has unveiled the technical backbone of Tippy, a groundbreaking multi-agent AI system designed to automate and streamline drug discovery laboratories. Building on previous conceptual work, this new paper details the intricate engineering and system design that brings autonomous AI to pharmaceutical research.

At its core, Tippy employs a distributed microservices architecture featuring a sophisticated multi-agent system. This system is orchestrated by the OpenAI Agents SDK and integrates with laboratory tools through a standardized approach called the Model Context Protocol (MCP). The entire setup is deployed using Kubernetes for container orchestration, ensuring scalability, reliability, and seamless integration with existing lab infrastructure.

A Specialized Team of AI Agents

Tippy operates on a supervisor-agent model, where a central Supervisor Agent coordinates the activities of five specialized agents, each with distinct domain expertise and a suite of MCP tools:

  • Supervisor Agent: This agent acts as the central orchestrator, managing workflows and delegating tasks to other specialized agents. It uses advanced context sharing and dynamic routing to make complex decisions across various experimental phases.

  • Molecule Agent: Focused on computational chemistry, this agent handles molecular operations. It can generate molecular structure visualizations, retrieve chemical properties from SMILES notation, and leverage the MolMIM model for property-guided molecular generation. It also converts chemical names to standardized SMILES notation, supporting various molecular formats and accelerating molecular design with GPU processing.

  • Lab Agent: This agent is the primary interface to the Artificial platform, managing laboratory workflows and instrumentation control. It can create and start experiments, query job status, manage workflow parameters, and coordinate lab resources. It translates complex technical details into accessible language for scientists, and can even suggest modifications to protocols to optimize resource consumption or data quality.

  • Analysis Agent: Serving as a specialized data analyst, this agent processes job performance data and extracts statistical insights from laboratory workflows. It has access to advanced analytics tools for activity duration analysis, actor workload monitoring, and job timeline tracking. Crucially, it uses data like retention time from HPLC analysis to guide molecular design decisions, feeding this information back to the Molecule Agent.

  • Report Agent: This agent specializes in documentation and reporting. It generates summary reports and detailed scientific documentation from experimental data, converting findings into PDF formats and attaching them directly to job results within the Artificial Lab suite. This ensures that all experimental insights are properly captured and shared.

  • Safety Guardrail Agent: Operating through built-in content filtering and moderation systems, this agent ensures safe and appropriate interactions within the laboratory environment. It provides input and output filtering to prevent harmful content, inappropriate requests, or safety policy violations, maintaining compliance with laboratory safety standards.

Under the Hood: Technical Implementation

The system’s robust architecture relies on several key technical components. External users interact with Tippy through an Envoy reverse proxy, which securely routes requests to the appropriate services within the Kubernetes cluster. The core AI intelligence resides in an AI Agent Pod, where the Supervisor Agent orchestrates task delegation. These agents communicate using the OpenAI Responses API and interact with the MCP Federation for distributed coordination.

A dedicated MCP Server Pod integrates AI agents with laboratory tools, analytical instruments, and data systems, providing access to various specialized tools for job management, lab equipment control, document handling, workflow automation, and resource allocation. The system also incorporates retrieval-augmented generation (RAG) through integrated vector databases, allowing agents to maintain long-term memory and learn from historical data.

Agent coordination is managed by OpenAI Agents SDK’s native handoff and context sharing features, ensuring consistent information flow and intelligent task routing. Asynchronous communication patterns maximize system throughput, allowing agents to process tasks concurrently without blocking operations.

Management, Monitoring, and Deployment

Tippy features comprehensive configuration management, with all agent configuration changes and prompt engineering experiments automatically logged and tracked using Git-based versioning. This ensures reproducible agent behavior and detailed lineage tracking for all configurations.

Runtime monitoring is implemented using OpenAI Tracing, providing detailed insights into agent behavior, tool utilization, and workflow execution patterns. This observability framework enables real-time tracking of agent performance throughout complex laboratory workflows.

For production deployment, Tippy leverages Kubernetes with Helm charts for declarative configuration management, enabling consistent and repeatable deployments. Horizontal Pod Autoscaling (HPA) automatically adjusts agent counts based on demand, and ConfigMaps and Secrets manage environment-specific customizations. Zero-downtime updates are achieved through rolling updates and blue-green deployment strategies.

The development pipeline integrates GitHub Actions for comprehensive CI/CD, including automated testing and end-to-end workflow validation. Docker-based application packaging ensures secure container images, and Kubernetes job orchestration manages distributed deployment tasks, even leveraging GPU clusters for agent inference workloads.
