TreeDiff: Enhancing Controllable Graph Generation with Strategic Tree Search

TLDR: TreeDiff is a new framework that combines Monte Carlo Tree Search (MCTS) with diffusion models to enable more controllable and stable graph generation. It addresses limitations of existing methods by introducing macro-step expansion to reduce search depth, dual-space denoising for balancing efficiency and structural fidelity, and a dual-space verifier for efficient long-term reward estimation. TreeDiff achieves state-of-the-art performance in 2D and 3D molecular generation and demonstrates superior inference-time scaling compared to previous approaches.

Generating complex structures like molecules, which can be represented as graphs, is a crucial task with wide-ranging applications, from drug discovery to designing new materials. Imagine being able to design a molecule with specific properties from scratch – that’s the power of graph generation. Recently, diffusion models have shown great promise in this area, creating high-quality and diverse graphs. However, these models often struggle with a fundamental challenge: control. They typically generate graphs without much guidance, making it difficult to ensure the generated structures have desired properties or are even chemically valid.

Current methods that try to add control during the generation process, known as inference-time guidance, offer some improvements. These methods adjust the sampling process on the fly without needing to retrain the entire model. While helpful, they tend to be ‘short-sighted,’ making decisions based only on the immediate next step. This local approach limits their ability to plan for long-term goals or satisfy complex requirements, often leading to unstable results that don’t improve much even with more computational effort.

Introducing TreeDiff: A Smarter Approach to Graph Generation

To overcome these limitations, researchers have introduced a novel framework called TreeDiff. This innovative approach combines diffusion models with Monte Carlo Tree Search (MCTS), a powerful decision-making algorithm often used in games like Go. TreeDiff acts as a ‘plug-and-play’ inference-time method, meaning it can be added to existing diffusion models without needing to retrain them. Its core idea is to treat the graph generation process as a series of decisions, where MCTS helps explore and optimize different generation paths.

TreeDiff introduces three key designs to make this powerful combination practical and scalable:

  • Macro-Step Expansion: Diffusion models usually involve hundreds or thousands of tiny steps. If MCTS were to consider each step individually, the search tree would become impossibly deep. TreeDiff solves this by grouping multiple denoising updates into a single ‘macro-step.’ This significantly reduces the depth of the search tree, allowing MCTS to plan over longer horizons and explore more meaningful transitions.
  • Dual-Space Denoising: Graphs exist in two forms during generation: a continuous ‘latent space’ (efficient for calculations) and a discrete ‘graph space’ (where structural validity is crucial). Operating solely in one space presents challenges – latent space can lead to invalid graphs, while graph space is computationally expensive. TreeDiff’s dual-space denoising mechanism cleverly combines the efficiency of latent-space denoising with lightweight corrections in the graph space. This ensures both scalability and structural accuracy, preventing the model from generating nonsensical structures.
  • Dual-Space Verifier: MCTS needs to evaluate the potential quality of different paths. Traditionally, this would involve completing the entire graph generation process for each path, which is prohibitively expensive. TreeDiff introduces a ‘dual-space verifier’ that can predict the long-term quality of a partially generated graph. By combining insights from both the latent and graph spaces, this verifier provides an efficient and reliable estimate of future rewards, allowing MCTS to prune unpromising branches early and focus on the most promising ones.

Remarkable Performance and Scalability

Extensive experiments demonstrate that TreeDiff achieves state-of-the-art performance across various benchmarks for both 2D and 3D molecular generation. This includes tasks where the model generates graphs without specific conditions (unconditional) and tasks where it generates graphs based on desired properties (conditional). Notably, TreeDiff shows excellent ‘inference-time scaling,’ meaning its performance continues to improve as more computational resources are allocated. This is a significant advantage over existing inference-time methods, which often hit a performance ceiling quickly, even with increased computation.

For instance, in conditional generation of 2D molecules, TreeDiff achieved the best average rank across diversity, similarity, and accuracy metrics. In 3D molecular generation, it significantly reduced errors in predicting quantum properties, even for out-of-distribution targets. For unconditional generation, TreeDiff produced graphs with near-perfect validity and high distributional fidelity.

TreeDiff represents a significant step forward in controllable graph generation. By integrating the strategic planning capabilities of Monte Carlo Tree Search with the generative power of diffusion models, it offers a robust and scalable solution for designing complex structures with desired properties. This advancement holds immense potential for accelerating discovery in fields like chemistry, materials science, and beyond. You can read the full research paper here.
