New AI Model Enhances Non-coding RNA Classification Through Multimodal Data Integration

TLDR: Researchers have developed HGMamba-ncRNA, a new AI model for classifying non-coding RNAs (ncRNAs). This model integrates sequence, secondary structure, and expression features using specialized modules: MKC-L for sequences, MSGraphTransformer for structures, and CPKAN for expression data. A novel HyperGraphMamba module then adaptively fuses these diverse features, employing virtual hypernodes for deep cross-modal interaction. Experiments on public datasets demonstrate that HGMamba-ncRNA consistently outperforms existing methods in accuracy and robustness, offering a powerful tool for ncRNA functional annotation and disease diagnosis.

Non-coding RNAs (ncRNAs) are crucial molecules that play significant roles in regulating gene expression and contributing to various diseases. Accurately classifying these ncRNAs is vital for understanding their functions and for diagnosing diseases. A new research paper introduces HGMamba-ncRNA, a novel model designed to improve the classification of ncRNAs by integrating multiple types of data.

The HGMamba-ncRNA model addresses current limitations in how deeply features can be extracted from ncRNA data and how effectively different types of data can be combined. It uses a multichannel adaptive approach that brings together sequence, secondary structure, and, when available, expression features of ncRNAs. This comprehensive integration aims to boost the accuracy of ncRNA classification.

Understanding the HGMamba-ncRNA Framework

The model is built upon several key components, each designed to handle a specific type of ncRNA data:

  • Sequence Analysis with MKC-L: The sequence of an ncRNA, which is its string of nucleotides, is processed using a parallel Multi-scale Convolution and LSTM architecture (MKC-L). This component is adept at capturing both localized patterns and long-range dependencies within the sequence.
  • Structural Insights with MSGraphTransformer: The secondary structure of an ncRNA, which describes how it folds, is analyzed by a multi-scale graph transformer (MSGraphTransformer). This module is designed to represent the complex, multi-level topological characteristics of these structures.
  • Expression Data Modeling with CPKAN: For ncRNAs where expression data is available, the model employs a Chebyshev Polynomial-based Kolmogorov–Arnold Network (CPKAN). This part effectively models and interprets high-dimensional expression profiles, which can be noisy and complex.

The core innovation lies in the HyperGraphMamba module. This component adaptively aligns and integrates the diverse features extracted from the sequence, structure, and expression modalities. It achieves this by incorporating virtual nodes, which facilitate efficient and thorough interaction among these different types of data. This is a novel approach, being the first time hypernodes have been used in multimodal fusion for ncRNA classification.

How It Works: A Deeper Dive into the Methodology

The HGMamba-ncRNA framework operates in three main stages: multimodal feature extraction, HyperGraphMamba multimodal feature fusion, and ncRNA classification.

During **Multimodal Feature Extraction**, each data type is processed by its specialized module:

  • The **CPKAN Module** for expression features uses Chebyshev Polynomials instead of traditional B-splines to model high-dimensional biological data. This enhances its ability to capture fine-grained variations while maintaining interpretability.
  • The **MSGraphTransformer Module** for structural features captures multi-hop interactions and edge features in RNA secondary structures. It uses a learnable scale-weight mechanism and a multi-scale GCN encoder to extract hierarchical features, from local base-pairing to global topology.
  • The **MKC-L Module** for sequence features combines a Multi-Scale CNN with an LSTM. The CNN uses parallel branches with different kernel sizes to extract multi-scale local features, while the LSTM models global sequence dependencies, ensuring a comprehensive understanding of the RNA sequence.

The **HyperGraphMamba Multimodal Feature Fusion** stage is where the magic happens. First, Mamba’s linear-complexity design is used to refine and enhance intra-modal representations. Then, each modality is treated as a node, and virtual hypernodes are introduced to create a multimodal hypergraph. This hypergraph enables rich cross-modal interaction, allowing the model to understand the complex relationships between sequence, structure, and expression data.

Finally, the fused representation is fed into a shallow feedforward network for **ncRNA Classification**, which outputs class probabilities.

Experimental Validation and Performance

The researchers conducted experiments on three public datasets (D1, D2, and D3) to evaluate HGMamba-ncRNA’s performance. The results consistently showed that HGMamba-ncRNA outperforms state-of-the-art methods across various metrics, including accuracy, MCC, F1-Score, Recall, and Precision. This demonstrates its superior classification and generalization abilities.

For instance, on dataset D1, HGMamba-ncRNA achieved an accuracy of 0.9920, surpassing other methods. On the larger and more diverse D2 dataset, it maintained stable performance, showcasing its robustness. For D3, which includes expression data, HGMamba-ncRNA’s ability to integrate all three modalities effectively led to better performance compared to methods that only used a subset of the data.

Ablation studies further confirmed the contribution of each submodule. The tri-modal configuration (sequence+structure+expression) yielded the highest overall accuracy, highlighting the complementary strengths of each data type. Visualization analysis using t-SNE also showed that the fused feature space created by HGMamba-ncRNA resulted in clearly separated clusters for different RNA types, indicating enhanced representation learning.

This research offers a novel and reliable strategy for the complex functional classification of ncRNAs, paving the way for improved functional annotation and disease diagnosis. The code and datasets for HGMamba-ncRNA are publicly available for further research and development.
